CJS model did not work for the data which aren't time series

Postby marna » Wed Jul 31, 2019 12:28 pm

Hi MARK Forum,
I was trying to estimates the survival probabilities between habitats in the landscape instead of time intervals. For example, I released animals with Tagged at site A. (Site.A or habitat A) and detected at different sites (Sites B, C, D, and E) within a 2 months. I was trying to estimates the survival probability between :
1. Site A to Site B
2. Site B to Site C
3. Site C to Site D
4. Site D to Site E

I imported the data into MARK and selected "Live Recapture (CJS") and put "5" for encounter occasions and group is "1", but when I run the model, I got the following the error message:
"
INPUT --- proc chmatrix occasions=4 groups=1 etype=Live mixtures=2
INPUT --- NoHist hist=1465;
INPUT --- glabel(1)=Group 1;
INPUT --- time interval 1 1 1;
Error around encounter history number 684
ERROR -- Encounter history was too short for the number of occasions specified"

I tried to run it different ways but I got the same errors. I am wondering whether I could not run the model for the data in which the animals were released only at the site A. or is this model does not work for space instead of time intervals? The example data is attached.
Your help is highly appreciated.
Sincerely,
Marna

Re: CJS model did not work for the data which aren't time se

I am afraid you are much confused about main and basic aspects of capture-recapture modelling. I would recommend you to study the chapters 1-6 and 10 of the Gentle Introduction to MARK, http://www.phidot.org/software/mark/docs/book/.

Think about the definition of survival: it is the probability of surviving over some period of time and that’s why you need discrete capture sessions separated by time intervals. Saying that you want to “estimate the survival probabilities between habitats in the landscape instead of time intervals” does not make sense because survival is over time by definition. If your time intervals are, say, two months, your estimates of survival will refer to that interval (prob of surviving over two-months). I am not sure to understand how you have built your dataset. If the columns refer, in this order, to site A, B, C, D and E, it would mean that all your individuals have been tagged and released in site A and that you have some individuals that have been recaptured in more than one site like, for instance, would be the case for “10011 1;”. This individual would have been released in A and recaptured in D and E. The question is: when?

Multi-site models (CH 10) of the MARK book could be useful to you. You can estimate site-specific survival probabilities and also probabilities of among-sites movements. However, you would need before to study very carefully the first 6 chapters to understand the basics.
Good luck!

Thank you Simone77 for the message and suggestions. I agree with you that multi-states model may be useful for this data and I will also read more about this.
Thank you once again.

Hi Simone77,
I have read a couple of papers related to CJS model. I was thinking to use the CJS model as I found several research related to fish/dam in river. Therefore I was thinking I may use the same principal to my data set. quickly i searched and I came cross one document which is attached (https://www.researchgate.net/publicatio ... metry_data), can you check figure 1?- in which they have used CJS model.

The example you indicated "“10011 1; This individual would have been released in A and recaptured in D and E. The question is: when?
In this example, I can read it as this animal released in A and within a 2 months of period that was detected in dam D and Dam E. so what is survival probability between A and B; A and D so on?
Instead of time interval, I was thinking to put sites.
Do you have any suggestions? I know I am not good in the capture-released model and need to study more.
Sincerely
marna

I think you really need to spend some time to study the book. Afterwards, when you have doubts on something you can find very helpful information searching here and there in this forum. At least this strategy has been very efficient for me when I started to use these models.

The document you mention has to do with telemetry data. If you have telemetry, known-fate, data you will find a whole chapter (16) for that in the book.
Good luck and good reading!
