Is coding a missing observation possible?

A beginner question.
I am trying to run Pradel model on my puffin burrow occupancy histories, i.e., the same numbered burrows have been visited annually for up to 10 years. The are either non-occupied: "0", occupied: "1" or missed (not found, not established or skipped). Using zero for missed provides false information, is coding a missing observation not a possibility as in the covariates?
